Nach dem importieren müsste eigentlich automatisch ein resynch der Blockchain erfolgen. Ist das bei dir passiert?  
Sonst manuell auslösen mit der -rescan flag.

Dann sollte alles, was du im blockexplorer siehst auch im Client so aussehen.

Noch eine Möglichkeit wären die cmds repairwallet und zapwallettx
